How do I weather-proof my house in the winter?

I have one of those air conditioners that sit on top of the roof and although I've already covered it up, the house still feels cold. The windows are shut too and cold air comes in through there too. The windows are in good condition so I dont think I need to replace them. What should I do to keep the cold air out? I thought about removing the vent inside the house to the A/C and sealing it with something but im not sure about what I should do. What can I use on my windows? I dont want to shut the permanently to where I wont be able to open them up in the summer, just in the winter.
