Pes Planus is the medical term for flat feet. It is only disqualifying if it is symptomatic (pain, e.g.) or requires the use of prescription foot wear or customs orthotics. The source below is the standard for that condition.

"Flat feet" in "boot camp" can be very painful, humiliating to your peers, and can be reason for dismissal during training. The severity and your ability to be accepted is determined during your physical by a military doctor.

First, I would recommend you walk and run a couple of miles on different days during the week if not currently doing so. This will give you an individual indicator as to your capability.

Try, as well, with your running shoes placing "arch support" and do the walk/run. If there are no difficulties/NO pain, minor or severe, tell the recruiter and doctor.
