job hunting advice?

I'm currently applying for jobs and am unsure about good search engines/ways of doing so.

I'm graduating college and am hoping to relocate to work. I've set up an account on career builder and have applied to several jobs through the that. However, I was wondering what the best method for applying for the job is? (direct e-mail, through career builder, fax, etc.)

I searched the company website that I was interested in and there is a direct e-mail provided. Even though I already applied through career builder, do you think it would be okay to submit my resume and cover letter directly through the agency's site in addition?

Any other helpful tips on getting the job?
