Navy security clearance?

I recently enlisted in the navy as a CTI and will be heading out to basic training in June. I read online that they will do a more intense background check for this job becasue of the security clearance required, I'm nervouse about this as when I went to MEPS I was told to lie about many things by my recruiter. I'm just concerned that my past is going to come back to bite me in the ass when they start digging into it. Can the military get into my under 18 medical records or find about my testimony in a court case?? Really worried about my past drug use comming out threw court documents! I was never convicted of anything but I did help to bring down a rather big guy. Is there really a good chance of them finding out about somthing like this?
